Genomic prediction with the additive value parameterization and directional dominance

Abstract

Initial studies on genomic prediction focused on additive effects and breeding values. Later, directional dominance models were developed for the genotypic parameterization. In the present study, an additive value parameterization with directional dominance was formulated, in which deviations from Hardy-Weinberg Equilibrium are parameterized by inbreeding coefficients. Both pig and diploid potato datasets were analyzed, with mean inbreeding coefficients of 0.03 and -0.11, respectively. Genomic heritability ranged from 0.22 for pig trait 3 to 0.58 for potato yield. The estimates for inbreeding depression were significantly different than zero for potato yield and pig trait 5. For a fully inbred population, the predicted inbreeding depression was 3 to 4 times the additive standard deviation.
